Bushes - On Gazer Isle (around the southern Gloompall ruins), and on Bixie Isle
Dens - On Vultak Scavenging Site, Ravasect Incursion Point, and a few around the basilisks on Temple Grounds.
Fish - In the river that runs down the center of Temple Grounds
Gems - On Fear Tainted Isle
Ore - On the Temple Grounds around the temple between the Spires and the cloud to Vultak Scavenging Site, on Bixie Isle (southeast-most section), and on Gazer Isle (around the central Gazer ruins).
Roots - On the Temple Grounds around the temples at the source of the river, and on Gazer Isle.
Wood - On Fear Tainted Isle and Ravasect Incursion Point

There are also quite a few gems on the Viscous Breeding Grounds island, near where the wyrms are, and all among them. Watch out for the named wyrm that pops there though!

Nothing, KoS was level 60+, and raised the level cap to 70.
